Proteins are large biomolecules, or macromolecules, consisting of one or more long chains of amino acid residues. Proteins perform a vast array of functions within organisms, including catalysing metabolic reactions, DNA replication, responding to stimuli, providing structure to cells and organisms, transporting molecules from one location to another. Proteins differ from one another in their sequence of amino acids, dictated by the nucleotide sequence of their genes, which results in protein folding into a specific three-dimensional structure that determines its activity. A linear chain of amino acid residues is called a polypeptide. A protein contains at least one long polypeptide. Short polypeptides, containing less than 20–30 residues, are considered to be proteins and are called peptides, or sometimes oligopeptides; the individual amino acid residues are bonded together by peptide bonds and adjacent amino acid residues. The sequence of amino acid residues in a protein is defined by the sequence of a gene, encoded in the genetic code.
In general, the genetic code specifies 20 standard amino acids. Shortly after or during synthesis, the residues in a protein are chemically modified by post-translational modification, which alters the physical and chemical properties, stability and the function of the proteins. Sometimes proteins have non-peptide groups attached, which can be called prosthetic groups or cofactors. Proteins can work together to achieve a particular function, they associate to form stable protein complexes. Once formed, proteins only exist for a certain period and are degraded and recycled by the cell's machinery through the process of protein turnover. A protein's lifespan covers a wide range, they can exist for years with an average lifespan of 1 -- 2 days in mammalian cells. Abnormal or misfolded proteins are degraded more either due to being targeted for destruction or due to being unstable. Like other biological macromolecules such as polysaccharides and nucleic acids, proteins are essential parts of organisms and participate in every process within cells.
Many proteins are enzymes that are vital to metabolism. Proteins have structural or mechanical functions, such as actin and myosin in muscle and the proteins in the cytoskeleton, which form a system of scaffolding that maintains cell shape. Other proteins are important in cell signaling, immune responses, cell adhesion, the cell cycle. In animals, proteins are needed in the diet to provide the essential amino acids that cannot be synthesized. Digestion breaks the proteins down for use in the metabolism. Proteins may be purified from other cellular components using a variety of techniques such as ultracentrifugation, precipitation and chromatography. Methods used to study protein structure and function include immunohistochemistry, site-directed mutagenesis, X-ray crystallography, nuclear magnetic resonance and mass spectrometry. Most proteins consist of linear polymers built from series of up to 20 different L-α- amino acids. All proteinogenic amino acids possess common structural features, including an α-carbon to which an amino group, a carboxyl group, a variable side chain are bonded.
Only proline differs from this basic structure as it contains an unusual ring to the N-end amine group, which forces the CO–NH amide moiety into a fixed conformation. The side chains of the standard amino acids, detailed in the list of standard amino acids, have a great variety of chemical structures and properties; the amino acids in a polypeptide chain are linked by peptide bonds. Once linked in the protein chain, an individual amino acid is called a residue, the linked series of carbon and oxygen atoms are known as the main chain or protein backbone; the peptide bond has two resonance forms that contribute some double-bond character and inhibit rotation around its axis, so that the alpha carbons are coplanar. The other two dihedral angles in the peptide bond determine the local shape assumed by the protein backbone; the end with a free amino group is known as the N-terminus or amino terminus, whereas the end of the protein with a free carboxyl group is known as the C-terminus or carboxy terminus.
The words protein and peptide are a little ambiguous and can overlap in meaning. Protein is used to refer to the complete biological molecule in a stable conformation, whereas peptide is reserved for a short amino acid oligomers lacking a stable three-dimensional structure. However, the boundary between the two is not well defined and lies near 20–30 residues. Polypeptide can refer to any single linear chain of amino acids regardless of length, but implies an absence of a defined conformation. Proteins can interact with many types of molecules, including with other proteins, with lipids, with carboyhydrates, with DNA, it has been estimated. Protein Data Bank
The Protein Data Bank is a database for the three-dimensional structural data of large biological molecules, such as proteins and nucleic acids. The data obtained by X-ray crystallography, NMR spectroscopy, or cryo-electron microscopy, submitted by biologists and biochemists from around the world, are accessible on the Internet via the websites of its member organisations; the PDB is overseen by an organization called the Worldwide Protein Data Bank, wwPDB. The PDB is a key in areas such as structural genomics. Most major scientific journals, some funding agencies, now require scientists to submit their structure data to the PDB. Many other databases use protein structures deposited in the PDB. For example, SCOP and CATH classify protein structures, while PDBsum provides a graphic overview of PDB entries using information from other sources, such as Gene ontology. Two forces converged to initiate the PDB: 1) a small but growing collection of sets of protein structure data determined by X-ray diffraction.
In 1969, with the sponsorship of Walter Hamilton at the Brookhaven National Laboratory, Edgar Meyer began to write software to store atomic coordinate files in a common format to make them available for geometric and graphical evaluation. By 1971, one of Meyer's programs, SEARCH, enabled researchers to remotely access information from the database to study protein structures offline. SEARCH was instrumental in enabling networking, thus marking the functional beginning of the PDB; the Protein Data Bank was announced in October 1971 in Nature New Biology as a joint venture between Cambridge Crystallographic Data Centre, UK and Brookhaven National Laboratory, USA. Upon Hamilton's death in 1973, Tom Koeztle took over direction of the PDB for the subsequent 20 years. In January 1994, Joel Sussman of Israel's Weizmann Institute of Science was appointed head of the PDB. In October 1998, the PDB was transferred to the Research Collaboratory for Structural Bioinformatics; the new director was Helen M. Berman of Rutgers University.
In 2003, with the formation of the wwPDB, the PDB became an international organization. The founding members are PDBe, RCSB, PDBj; the BMRB joined in 2006. Each of the four members of wwPDB can act as deposition, data processing and distribution centers for PDB data; the data processing refers to the fact that annotate each submitted entry. The data are automatically checked for plausibility; the PDB database is updated weekly. The PDB holdings list is updated weekly; as of 17 October 2018, the breakdown of current holdings is as follows: 120,052 structures in the PDB have a structure factor file. 9,734 structures have an NMR restraint file. 3,486 structures in the PDB have a chemical shifts file. 2,531 structures in the PDB have a 3DEM map file deposited in EM Data BankThese data show that most structures are determined by X-ray diffraction, but about 10% of structures are now determined by protein NMR. When using X-ray diffraction, approximations of the coordinates of the atoms of the protein are obtained, whereas estimations of the distances between pairs of atoms of the protein are found through NMR experiments.
Therefore, the final conformation of the protein is obtained, in the latter case, by solving a distance geometry problem. A few proteins are determined by cryo-electron microscopy; the significance of the structure factor files, mentioned above, is that, for PDB structures determined by X-ray diffraction that have a structure file, the electron density map may be viewed. The data of such structures is stored on the "electron density server". In the past, the number of structures in the PDB has grown at an exponential rate, passing the 100 registered structures milestone in 1982, the 1,000 in 1993, the 10,000 in 1999, the 100,000 in 2014. However, since 2007, the rate of accumulation of new protein structures appears to have plateaued; the file format used by the PDB was called the PDB file format. This original format was restricted by the width of computer punch cards to 80 characters per line. Around 1996, the "macromolecular Crystallographic Information file" format, mmCIF, an extension of the CIF format started to be phased in.
MmCIF is now the master format for the PDB archive. An XML version of this format, called PDBML, was described in 2005; the structure files can be downloaded in any of these three formats. Water is a transparent, tasteless and nearly colorless chemical substance, the main constituent of Earth's streams and oceans, the fluids of most living organisms. It is vital for all known forms of life though it provides no calories or organic nutrients, its chemical formula is H2O, meaning that each of its molecules contains one oxygen and two hydrogen atoms, connected by covalent bonds. Water is the name of the liquid state of H2O at standard ambient pressure, it forms precipitation in the form of rain and aerosols in the form of fog. Clouds are formed from suspended droplets of its solid state; when finely divided, crystalline ice may precipitate in the form of snow. The gaseous state of water is water vapor. Water moves continually through the water cycle of evaporation, condensation and runoff reaching the sea. Water covers 71% of the Earth's surface in seas and oceans. Small portions of water occur as groundwater, in the glaciers and the ice caps of Antarctica and Greenland, in the air as vapor and precipitation.
Water plays an important role in the world economy. 70% of the freshwater used by humans goes to agriculture. Fishing in salt and fresh water bodies is a major source of food for many parts of the world. Much of long-distance trade of commodities and manufactured products is transported by boats through seas, rivers and canals. Large quantities of water and steam are used for cooling and heating, in industry and homes. Water is an excellent solvent for a wide variety of chemical substances. Water is central to many sports and other forms of entertainment, such as swimming, pleasure boating, boat racing, sport fishing, diving; the word water comes from Old English wæter, from Proto-Germanic *watar, from Proto-Indo-European *wod-or, suffixed form of root *wed-. This simplest hydrogen chalcogenide is by far the most studied chemical compound and is described as the "universal solvent" for its ability to dissolve many substances. This allows it to be the "solvent of life", it is the only common substance to exist as a solid and gas in normal terrestrial conditions. Water is a liquid at the pressures that are most adequate for life. At a standard pressure of 1 atm, water is a liquid between 0 and 100 °C. Increasing the pressure lowers the melting point, about −5 °C at 600 atm and −22 °C at 2100 atm; this effect is relevant, for example, to ice skating, to the buried lakes of Antarctica, to the movement of glaciers. Increasing the pressure has a more dramatic effect on the boiling point, about 374 °C at 220 atm; this effect is important in, among other things, deep-sea hydrothermal vents and geysers, pressure cooking, steam engine design. At the top of Mount Everest, where the atmospheric pressure is about 0.34 atm, water boils at 68 °C. At low pressures, water cannot exist in the liquid state and passes directly from solid to gas by sublimation—a phenomenon exploited in the freeze drying of food.
At high pressures, the liquid and gas states are no longer distinguishable, a state called supercritical steam. Water differs from most liquids in that it becomes less dense as it freezes; the maximum density of water in its liquid form is 1,000 kg/m3. The density of ice is 917 kg/m3. Thus, water expands 9% in volume as it freezes, which accounts for the fact that ice floats on liquid water; the details of the exact chemical nature of liquid water are not well understood. Pure water is described as tasteless and odorless, although humans have specific sensors that can feel the presence of water in their mouths, frogs are known to be able to smell it. However, water from ordinary sources has many dissolved substances, that may give it varying tastes and odors. Humans and other animals have developed senses that enable them to evaluate the potability of water by avoiding water, too salty or putrid; the apparent color of natural bodies of water is determined more by dissolved and suspended solids, or by reflection of the sky, than by water itself.
Light in the visible electromagnetic spectrum can traverse a couple meters of pure water without significant absorption, so that it looks transparent and colorless. Amino acids are organic compounds containing amine and carboxyl functional groups, along with a side chain specific to each amino acid. The key elements of an amino acid are carbon, hydrogen and nitrogen, although other elements are found in the side chains of certain amino acids. About 500 occurring amino acids are known and can be classified in many ways, they can be classified according to the core structural functional groups' locations as alpha-, beta-, gamma- or delta- amino acids. In the form of proteins, amino acid residues form the second-largest component of human muscles and other tissues. Beyond their role as residues in proteins, amino acids participate in a number of processes such as neurotransmitter transport and biosynthesis. In biochemistry, amino acids having both the amine and the carboxylic acid groups attached to the first carbon atom have particular importance, they are known as α-amino acids. They include the 22 proteinogenic amino acids, which combine into peptide chains to form the building-blocks of a vast array of proteins.
These are all L-stereoisomers, although a few D-amino acids occur in bacterial envelopes, as a neuromodulator, in some antibiotics. Twenty of the proteinogenic amino acids are encoded directly by triplet codons in the genetic code and are known as "standard" amino acids; the other two are selenocysteine, pyrrolysine. Pyrrolysine and selenocysteine are encoded via variant codons. N-formylmethionine is considered as a form of methionine rather than as a separate proteinogenic amino acid. Codon–tRNA combinations not found in nature can be used to "expand" the genetic code and form novel proteins known as alloproteins incorporating non-proteinogenic amino acids. Many important proteinogenic and non-proteinogenic amino acids have biological functions. For example, in the human brain and gamma-amino-butyric acid are the main excitatory and inhibitory neurotransmitters. Hydroxyproline, a major component of the connective tissue collagen, is synthesised from proline. Glycine is a biosynthetic precursor to porphyrins used in red blood cells.
Carnitine is used in lipid transport. Nine proteinogenic amino acids are called "essential" for humans because they cannot be produced from other compounds by the human body and so must be taken in as food. Others may be conditionally essential for medical conditions. Essential amino acids may differ between species; because of their biological significance, amino acids are important in nutrition and are used in nutritional supplements, fertilizers and food technology. Industrial uses include the production of drugs, biodegradable plastics, chiral catalysts; the first few amino acids were discovered in the early 19th century. In 1806, French chemists Louis-Nicolas Vauquelin and Pierre Jean Robiquet isolated a compound in asparagus, subsequently named asparagine, the first amino acid to be discovered. Cystine was discovered in 1810, although its monomer, remained undiscovered until 1884. Glycine and leucine were discovered in 1820; the last of the 20 common amino acids to be discovered was threonine in 1935 by William Cumming Rose, who determined the essential amino acids and established the minimum daily requirements of all amino acids for optimal growth.
The unity of the chemical category was recognized by Wurtz in 1865, but he gave no particular name to it. Usage of the term "amino acid" in the English language is from 1898, while the German term, Aminosäure, was used earlier. Proteins were found to yield amino acids after enzymatic acid hydrolysis. In 1902, Emil Fischer and Franz Hofmeister independently proposed that proteins are formed from many amino acids, whereby bonds are formed between the amino group of one amino acid with the carboxyl group of another, resulting in a linear structure that Fischer termed "peptide". In the structure shown at the top of the page, R represents a side chain specific to each amino acid; the carbon atom next to the carboxyl group is called the α–carbon. Amino acids containing an amino group bonded directly to the alpha carbon are referred to as alpha amino acids; these include amino acids such as proline which contain secondary amines, which used to be referred to as "imino acids". The alpha amino acids are the most common form found in nature, but only when occurring in the L-isomer.

The kinin–kallikrein system or kinin system is a poorly understood hormonal system with limited available research. It consists of blood proteins that play a role in inflammation, blood pressure control and pain, its important mediators bradykinin and kallidin are vasodilators and act on many cell types. The system was discovered in 1909 when researchers discovered that injection with urine led to hypotension; the researchers Emil Karl Frey, Heinrich Kraut and Eugen Werle discovered high-molecular weight kininogen in urine around 1930. High-molecular weight kininogen and low-molecular weight kininogen are precursors of the polypeptides, they have no activity of themselves. HMWK is produced by the liver together with prekallikrein, it acts as a cofactor on coagulation and inflammation, has no intrinsic catalytic activity.
LMWK is produced locally by numerous tissues, secreted together with tissue kallikrein. Bradykinin, which acts on the B2 receptor and on B1, is produced when kallikrein releases it from HMWK, it is a nonapeptide with the amino acid sequence Arg–Pro–Pro–Gly–Phe–Ser–Pro–Phe–Arg. Kallidin is released from LMWK by tissue kallikrein, it is a decapeptide. KD has the same amino acid sequence as Bradykinin with the addition of a Lysine at the N-terminus, thus is sometimes referred to as Lys-Bradykinin. HMWK and LMWK are formed by alternative splicing of the same gene. Kallikreins are serine proteases that liberate kinins from the kininogens, which are plasma proteins that are converted into vasoactive peptides. Prekallikrein is the precursor of plasma kallikrein, it can only activate kinins after being activated itself by other stimuli. Carboxypeptidases are present in two forms: N circulates and M is membrane-bound, they remove arginine residues at the carboxy-terminus of BK and KD. Angiotensin converting enzyme termed kininase II, inactivates a number of peptide mediators, including bradykinin.
It is better known for activating angiotensin. Neutral endopeptidase deactivates kinins and other mediators. Inhibition of ACE with ACE inhibitors leads to decreased conversion of angiotensin I to angiotensin II but to an increase in bradykinin due to decreased degradation; this explains why some patients taking ACE inhibitors develop a dry cough, some react with angioedema, a dangerous swelling of the head and neck region. There are hypotheses that many of the ACE-inhibitors' beneficial effects are due to their influence on the kinin-kallikrein system; this includes their effects in arterial hypertension, in ventricular remodeling and diabetic nephropathy. Defects of the kinin-kallikrein system in diseases are not recognized; the system is the subject of much research due to its relationship to the inflammation and blood pressure systems. Catalysis is the process of increasing the rate of a chemical reaction by adding a substance known as a catalyst, not consumed in the catalyzed reaction and can continue to act repeatedly. Because of this, only small amounts of catalyst are required to alter the reaction rate in principle. In general, chemical reactions occur faster in the presence of a catalyst because the catalyst provides an alternative reaction pathway with a lower activation energy than the non-catalyzed mechanism. In catalyzed mechanisms, the catalyst reacts to form a temporary intermediate, which regenerates the original catalyst in a cyclic process. A substance which provides a mechanism with a higher activation energy does not decrease the rate because the reaction can still occur by the non-catalyzed route. An added substance which does reduce the reaction rate is not considered a catalyst but a reaction inhibitor. Catalysts may be classified as either heterogeneous. A homogeneous catalyst is one whose molecules are dispersed in the same phase as the reactant's molecules.
A heterogeneous catalyst is one whose molecules are not in the same phase as the reactant's, which are gases or liquids that are adsorbed onto the surface of the solid catalyst. Enzymes and other biocatalysts are considered as a third category. In the presence of a catalyst, less free energy is required to reach the transition state, but the total free energy from reactants to products does not change. A catalyst may participate in multiple chemical transformations; the effect of a catalyst may vary due to the presence of other substances known as inhibitors or poisons or promoters. Catalyzed reactions have a lower activation energy than the corresponding uncatalyzed reaction, resulting in a higher reaction rate at the same temperature and for the same reactant concentrations. However, the detailed mechanics of catalysis is complex. Catalysts may bind to the reagents to polarize bonds, e.g. acid catalysts for reactions of carbonyl compounds, or form specific intermediates that are not produced such as osmate esters in osmium tetroxide-catalyzed dihydroxylation of alkenes, or cause dissociation of reagents to reactive forms, such as chemisorbed hydrogen in catalytic hydrogenation.
Kinetically, catalytic reactions are typical chemical reactions. The catalyst participates in this slowest step, rates are limited by amount of catalyst and its "activity". In heterogeneous catalysis, the diffusion of reagents to the surface and diffusion of products from the surface can be rate determining. A nanomaterial-based catalyst is an example of a heterogeneous catalyst. Analogous events associated with substrate binding and product dissociation apply to homogeneous catalysts. Although catalysts are not consumed by the reaction itself, they may be inhibited, deactivated, or destroyed by secondary processes. In heterogeneous catalysis, typical secondary processes include coking where the catalyst becomes covered by polymeric side products. Additionally, heterogeneous catalysts can dissolve into the solution in a solid–liquid system or sublimate in a solid–gas system; the production of most industrially important chemicals involves catalysis. Research into catalysis is a major field in applied science and involves many areas of chemistry, notably organometallic chemistry and materials science. Catalysis is relevant to many aspects of environmental science, e.g. the catalytic converter in automobiles and the dynamics of the ozone hole. Catalytic reactions are preferred in environmentally friendly green chemistry due to the reduced amount of waste generated, as opposed to stoichiometric reactions in which all reactants are consumed and more side products are formed. Many transition metals and transition metal complexes are used in catalysis as well. Catalysts called. In fact, the decomposition of hydrogen peroxide is so slow that hydrogen peroxide solutions are commercially available. This reaction is affected by catalysts such as manganese dioxide, or the enzyme peroxidase in organisms. Upon the addition of a small amount of manganese dioxide, the hydrogen peroxide reacts rapidly; this effect is seen by the effervescence of oxygen. The manganese dioxide is not consumed in the reaction, thus may be recovered unchanged, re-used indefinitely. Accordingly, manganese dioxide catalyses this reaction. Catalytic activity is denoted by the symbol z and measured in mol/s, a unit, called katal and defined the SI unit for catalytic activity since 1999. Catalytic activity is not a kind of reaction rate, but a property of the catalyst under certain conditions, in relation to a specific chemical reaction. A peptide bond is an amide type of covalent chemical bond linking two consecutive alpha-amino acids from C1 of one alpha-amino acid and N2 of another along a peptide or protein chain. It can be called an eupeptide bond to separate it from an isopeptide bond, a different type of amide bond between two amino acids; when two amino acids form a dipeptide through a peptide bond it is type of condensation reaction. In this kind of condensation, two amino acids approach each other, with the non-side chain carboxylic acid moiety of one coming near the non-side chain amino moiety of the other. One loses a hydrogen and oxygen from its carboxyl group and the other loses a hydrogen from its amino group; this reaction produces two amino acids joined by a peptide bond. The two joined; the amide bond is synthesized when the carboxyl group of one amino acid molecule reacts with the amino group of the other amino acid molecule, causing the release of a molecule of water, hence the process is a dehydration synthesis reaction.
The formation of the peptide bond consumes energy, which, in organisms, is derived from ATP. Peptides and proteins are chains of amino acids held together by peptide bonds. Organisms use enzymes to produce nonribosomal peptides, ribosomes to produce proteins via reactions that differ in details from dehydration synthesis; some peptides, like alpha-amanitin, are called ribosomal peptides as they are made by ribosomes, but many are nonribosomal peptides as they are synthesized by specialized enzymes rather than ribosomes. For example, the tripeptide glutathione is synthesized in two steps from free amino acids, by two enzymes: glutamate–cysteine ligase and glutathione synthetase. A peptide bond can be broken by hydrolysis. In the presence of water they will release 8 -- 16 kilojoule/mol of Gibbs energy; this process is slow, with the half life at 25 °C of between 350 and 600 years per bond. In living organisms, the process is catalyzed by enzymes known as peptidases or proteases, although there are reports of peptide bond hydrolysis caused by conformational strain as the peptide/protein folds into the native structure.

However, the activation energy can be lowered by changes that favor the single-bonded form, such as placing the peptide group in a hydrophobic environment or donating a hydrogen bond to the nitrogen atom of an X-Pro peptide group. Both of these mechanisms for lowering the activation energy have been observed in peptidyl prolyl isomerases, which are occurring enzymes that catalyze the cis-trans isomerization of X-Pro peptide bonds. Conformational protein folding is much faster than cis-trans isomerization. A nonnative isomer of some peptide groups can disrupt the conformational folding either slowing it or preventing it from occurring until the native isomer is reached. However, not all peptide groups have the same effect on folding.
